Well, two addtl. options would be 
1) mac accounting (not available on all platforms, and you might have
challenges accounting for inbound traffic)
2) Netflow (which would require to perform some correlation, i.e.
translating the IP addresses in the flow to "Internet" vs. "Intra-VPN")

A CE terminating two sub-interfaces would certainly be the easiest and
most straight-forward way..
