I would start by checking the configuration register. It sounds to me like
the router is rebooting, and coming up with the conf-reg set to bypass
loading the config from NVRAM.

Has anyone experienced a problem of having to copy the startup
config to the running config in order to restore normal operation
of their router. The router periodically looses connectivity. After
this happens, the router is accessed by console and the running
config is present. At that time a copy start run is performed and
connectivity is restored.
