The second pair running 12.3(6a) is running far better but is more
lightly loaded. So far we have not run across any major issues. We
played "IOS Roulette" for a while after we fired up BGP and MPLS IP VPNs
but things seem to have stabilized for us.

Chad,
What code are you using? All code for NRP's seems to be ED, and just
about all the code I looked at 12.1 and forward not only has a ton of
BGP bugs, but bugs that are practical show stoppers and would make it
very difficult to attempt to use.
