Doesn't spanning tree messages go out of all the ports on a switch?

Define uplink port.
If you mean the gig eths, then no, there's no negatives about plugging a
server into one. Some hardware will act weird when it recieves spanning
tree messages though so if it's plugged into a server you may want to
consider enabling portfast and bpdu(filter|guard) on the port.
