Just to follow up, this is now an open bug, CSCui91956. Cisco seem 
remarkably relaxed about it - sigh.

Workaround is to use port-channel sub-ints with "encap dot1q" rather 
than "switchport mode trunk", or disable "vlan dot1q tag native"
