Sounds like you have "MTP Required" set on the H.323 gateway config  
in CM.  Since the software MTP in CM only supports g.711 your g.729  
call is not getting any MTP resources allocated.   Since both  
endpoints support g.729 CM allows the call to proceed (this is  
changed via service parameter) however supplemental services (hold,  
transfer, conference, etc) are disabled for the call.

Do you really require MTP resources for calls via your H.323  
gateway?  If it's an IOS device running any kind of recent code it is  
not really necessary.  CM 3.2 doesn't support outbound H.323  
faststart nor the built-in bridge so you may not even need to use the  
MTP.

now they can’t used hold, transfer and so on with a H323 Gateway (MTP

CCM traces complain about a Capabilities mismatch with the MTP. The  
IP Voice Media Streaming app has g729 activated and was restarted.

Should this work with 3.2? any ideas for further troubleshooting?
