Ok I stand corrected. CM 5 does recurse sub-ou's but you don't have
to point to the root of the domain if you don't wish to.

Since you can create multiple synchronization agreements you can
control which ou's CM synch via ldap. Check out the "LDAP
Synchronization" section of the link above.

Your best bet is to create a separate integration for each OU you
want to synch. I don't believe CM 5 will recurse the way previous CM
versions would.

I'm pretty sure that you can adjust _which_ field AC looks at on the CM
side; take a look at the text file for ac configuration - perhaps you
can populate Business 1 in AD with the 4-digit extension and have AC
look at that instead?
