Cross check CCM version .It is 3.3 (4) Sr2 and found document is Cisco site for 3.3 (3) and 3.3 (4) caveats (CSCeb09099) that were resolved.

Definitely make sure you have the fix for CSCeb09099 - AD2003:  
Upgrade to AD2003 fails because of incorrect labeledURI OID.  It  
caused a lot of headaches back in the day.

You also need to be aware of the new referrals introduced by AD 2003  
when your search base is the root of the domain.   If your DNS is set  
up incorrectly or you have DCs over an unstable WAN (or just one with  
high delay) from CM you will want to use the CM server's hosts file  
to control which DCs it uses to contact forestdnszones,  
domaindnszones, and your domain root (ie cisco.com).
