Before running the Unity Uninstall Tool I'd undo 'Digital Networking',
i.e. set your Dialing Domain to 'None' in the Networking -> Primary
Location on the Unity servers and adjust your Search scopes
appropriately.

Same procedure as a regular Unity uninstall:
http://www.cisco.com/en/US/products/sw/voicesw/ps2237/products_upgrade_g

As for cleaning up an improperly uninstalled system, you should probably
take a look at the help page for the uninstall tool:
http://www.ciscounitytools.com/App_UninstallUnity30.htm
It lists what the tool does, so you can manually do the pieces that are
relevant.
