You could login into your Exchange server and use OWA:
http://IPaddress/exchange or you can use MSM from Unity tools and create
an agent which will delete all messages for you.

Subject: [cisco-voip] Unity migration question
I have two unity box's one 4.x and the other 7.x. A complete rebuild of
the VM was needed as client was not happy with current setup so not dirt
or cobra. They still use the same exchange server for delivery.
When I create the new user in 7.x it marks all the VM as unread and the
only way i found how to fix it is to go into the system via the phone and
delete them that way. Is there a better way to delete or mark the VM as
read ?
