CoreFTP is going to be on that list of supported servers sometime in the
future. I believe Cisco is working on the testing now. It works here in our
lab, and here are the instructions a colleague used to set it up for Unity
Connection. CUCM should be similar:

Pay close attention to the max connection and max connections per IP. The
CUCM server makes many rapid connections to the SFTP server sequentially,
and for some reason this can mess up CoreFTP if these max connection numbers
aren't bumped up.

For the problem you experience though with the file transfer being stopped
half way - you may need to look at the CoreFTP server logs, the DRS Master
and Local Agent Logs, or even a packet capture.
