Here is the biggest issue with auto-qos. It does ok with voice. But say perhaps you need to add qos for an erp system or video, or replication, or backup traffic. Now you need to build a real qos strategy to cover the new addition. Therefore if eventually you are going to have to do the work anyway, you should just do it right from the get go. The SRND has plenty of good qos configs/recommendations. That is where I would start.

Switches or routers? I use auto-qos on the switches all the time. I use modular on the routers for the WAN interfaces.
