SB-200 Power Supply

I have several Heathkit linear amplifiers and they are
notorius for having the metering resistors change in
value. They are multiplier resistors and if they
change value, over time, the indicated plate voltage
will change accordingly.

You might just change the metering resistors to new
ones of correct value and note the proper plate
voltage indication. 

The difference in capacitance of the filters would
not, in my opinion, be the culprit. 73, John, K5PGW
