In later releases of IOS 12.2 and 12.4, Cisco now support
enabling OSPF on the interface itself (including
Loopbacks). A step in the right direction.
They've always supported IS-IS as an interface
configuration.
In IOS XR, they pretty do what JunOS does - having a
protocol hierarchical structure for the IGP (and other
protocols) and indicating which interfaces it should run
on.
