Yeah, I think that's what I'd do.

Convert any existing VTP servers and clients in the main VTP domain to
VTP transparent. The VLAN config will then appear in the 'main' IOS
running config and you'll be able to tidy it up at will without
affecting other devices. Meanwhile, transparent devices will still
forward VTP messages to other switches.

Then you can convert some L2 links to L3 and, if you want, turn the
now segregated systems into a new VTP domain.

I'd just stick with VTP transparent though. There's a bit more
administrative overhead but I find it 'cleaner' knowing exactly where
traffic can go. There are some features like PVLANs which require it
anyway.
