We put the DNs right into our 5 digit dial plan, that way, we would have no worry about overlapping. They're segregated so only the people/applications that need to dial them can dial them, but once assigned, the DN is not used again.

I use the DID for the Route Point and I just use an unused area for CTI
Ports.
For instance if my DIDs were 3xxx then I would use a range like 6xxx.
I have no idea if this is best practice, but it's what I've done.

I have played around with a few different numbering schemes and was just
curious what out people have come up with.
