I've yet to deploy the built-in unity fax but I'll offer an opinion
anyway.  From what I've read, it isn't the easiest thing to get working
but the documentation walks you through everything (there's even a
training video).

In VM only integration, you should be able to use Outlook Web Access to
retreive faxes.  I don't think this is officially supported but OWA is
installed and active when you install Unity.  The other option would be
to purchase the Unity inbox licenses.
 
Cisco is supposed to be coming out with a product calls Cisco Fax
server; which is a oem'ed version of Captaris Rightfax 9.0.  It will
have to run on a separate server and, I believe will require a
brooktrout fax board (no T.38 support?).
