One thought that jumps to mind is RF getting into your audio. Now that you
are running an amplifier you may have more RF floating around. Is there a
problem on CW? Is it all bands or just one that is a problem?

Is everything well grounded to each other and to a good ground? Also what is
your antenna and swr? If there is mismatch you may have RF on the shield of
the coax and in the shack. A first step, if you have someone nearby, is to
load the radio and amp into a good dummy load and see what it sounds like.
