definitely possible to put sub ifs into logical systems. You have to define encapsulation flex ether services and flexible vlan tagging (or otherwise) on the base then specify vlan tags and per unit encapsulation in the unit within the logical system config as usual.

You should be able to assign logical interfaces to each logical system.
E.g. place xe-0 unit 100 in logical system A and xe-0 unit 200 in
logical system B on both routers.
