When you say you did the MWI synch did you do the one on the phones themselves?
That's what I normally do.
Under Message Waiting Indicators in the users settings and then select the MWI-1 and then reset all.

I have a few phones that do now have sync with the MWI light on the phone.
I have done the mwi sync in unity with no change,, is there anything else I can try ?
